I'd really prefer if you did your best to be under the limit. It's really hard to figure out where to draw the line, otherwise.
I'm really not that cruel, though, so I might just "not notice" if your story is a few words over the limit.

Wait...why would you even consider permitting more than one entry per person? Wouldn't that then mean that the same person could win more than one prize? If not, then anyone who submitted more than one entry would still be increasing their chances simply by virtue of extra exposure. I don't think it's a good idea.

I must agree with Raneth. Letting a person do more than one entry would make it so another person has smaller chances to win. To make it fair, allowing one person with only one entry would make it so everyone has a good chance to win. If you decide to let people do multiple entries and you think more than one of their stories should win, just let one of the stories win. Just to be fair to the others.

Kestrad, you could put it this way: people can submit however many entries, and you and the judges can just choose the one with the prompt that's less used. So if someone put something for all three prompts, you can just pick like... Prompt 1 if no one's has submitted something in that category.
Then again, just a suggestion... >_____>

Short stories. . . are hard. I always get real detailed.
I really want to enter this, but I don't know if I'll be able to, with all the other things I have to do. I'll definitely try (although I know I won't win ) but I don't know what kind of evil plans school has for me.
I do want a shot at one of those dead ponies. . .
